yes Linux can do funny things to the mbr
It's called fdisk /mbr and then format c: then chkdsk c: /fits good sometimes to do a full erase to re-magnify (is that even a word?) the disk sections that are rarely if ever used.

I have had that work wonders for those kind of problems. And it is not remagnatizing anything. Just fixing and restructuring.
