SP1 and disappearing system tray icons

After I installed the Service Pack 1 I discovered that the icons in my system tray were different. Mostly they were gone, and it was not because they were hidden. There were also a couple new ones and many old ones were gone.

One in particular, the one for my PopUp Ad Filter, was not there. I was now getting pop up ads. When I tried to uninstall PopUp Ad filter and reinstall I found that I could not uninstall it because it was supposedly running. Yet I could not find how to close it so I could uninstall it.

I ended up uninstalling SP1 and everything is back to normal in the system tray.

Does anyone know what is going on here?

I really didn't want to go that route. One of the icons is for my printer and that can be a bear to install sometimes. But thanks anyway.

Follow-up from my original post

I gave the Service Pack 1 one more chance and everything now seems to be okay. This time I disabled my PopUp Ad filter program from loading at startup. Then I installed the upgrade making sure I opted for it to backup up my files in case I once again needed to uninstall it. This time when the installation was finished ALL of my system tray icons were there. Then I went back and enabled PopUp Ad Filter and everything seems just fine. I have absolutely no clue as to why my system tray icons were affected the first time but they are okay now. The only thing I did different was to disable that program first. At any rate now I will wait to see if anything else has a problem. So far, so good.
