If you already ruled out spyware and virus, do a test on the hard drive to make sure that it doesn't have any parity error. Have you defragged your drive lately? Might want to do a disk cleanup and defrag.
The hard drive is usually the culprit as it gets fragmented over time. Here are a couple of articles about it.

I agree that daily defrag may not be good but most non-windows defrag program (at least diskeeper) is smart enough to skip a day or so if the drive is not fragmented. Even though it runs daily, it only defrags when necessary.
That is a common myth that defragmentation lowers the life of your drive. I think it will extend the life of the drive because when a disk is defragged, the head does not have to move as much because the files are bunched together. Most PC users upgrade their computers in 2 to 3 years and...

Do you have file compression enabled? Have you defragmented your drive lately? Disk fragmentation could cause your file access, computer startup, and shutdown to be slow.
