Maybe boot from a floppy/cd into a DOS Command line interface and rename it from there (although i wouldn't recommend it)
I don't think the windows directory is meant to be renamed, for the obvious reason, your operating system is in there
the case shouldnt really matter, as windows doesnt use case sensitive file names like unix does, so you can run c:\windows if you want, i just don't think the actual folder can be renamed.
