Is there any way I set up my desktop to 640x480 resolution without switching to safe mode? Or at least if I have to switch to safe mode, is there a way I can set up the refresh rate while in safe mode?

Have you tried this>
To Get All Monitor Resolutions

Control Panel\Display\Settings (Tab)\Advanced (Button)\Adapter (Tab)\List All Modes (Button)\640 by 480 @ Refresh.

Is there any way I can keep this option there permanently without me having to go through that step each time?

Maybe somewhere in the registry or a file with settings?

Well your suggestion is still very useful.

But you know how it is.... I thought it might be nice to have it available all the time.

Then again, a few more clicks is still infiitely better than having to go into safe mode. Thanks.
