Where does XP Pro store cookies as there does not seem to be a directory for them or does clearing them through IE remove the directory.

I used to have a shortcut to the cookies directory under W98SE and manually remove.

Perhaps XP is better.
 
The folder is in your user profile directory. Something like this:
C:\Documents and Settings\<username>\Cookies
 
also a backup of the cookie is kept in Temporary Internet Files

Easiest way to delete these files is using Internet Options in the control panel (right click on internet options create shortcut)

General tab;
delete cookies - OK
delete files - tick - delete all offline content - OK
